Zotero can be used to organize references into folders (Collections). To create a collection, click the folder icon on the upper left, above My Library.
Collections are tiered and can have as many levels as needed. Each item can appear in multiple collections.
All references appear under the general My Library folder, and any items you haven't placed in a collection will appear in Unfiled Items.
